aDsbA from Escherichia coli K-12, Staphylococcus aureus (GenBank ID: AAG41993.1) and Wolbachia pipientis wMel (GenBank ID: AE017196.1) were used to search the publicly available and complete prokaryotic genomes using the comprehensive microbial resource (CMR) available at the J Craig Venter Institute (http://cmr.jcvi.org/tigr-scripts/CMR/CmrHomePage.cgi) using the default settings (P value < 0.0002). In addition, and in order to obtain a more complete representation of the distribution of DsbA proteins in bacteria, we used DsbA sequences from Deinococcus radiodurans (AAF10332.1 and AAF10140.1), then from Bacillus cereus (AAS39533.1), and then from Listeria innocua (CAC96282.1) to search the genomes of all organisms shown in Fig 4 that lacked DsbA proteins according to our initial search criteria. All DsbA sequences included in the table were manually checked for the presence of the inserted alpha helical domain in the TRX-fold, characteristic of DsbA-like proteins, by counting the number of residues between the catalytic CXXC domain and the conserved cis-proline residue. In the majority of sequences examined, this value fell within the range 112–132 residues (similar to that of experimentally characterized DsbA homologues. 117 to 131 residues). Where this value deviated from this range, we also analyzed the sequences by secondary structure prediction and 3D homology searches (tools incorporated in the XtalPred web server (Slabinski et al., 2007)).
