The Board of Trustees of Johnson University is comprised of eight to fifteen members plus the president who serves ex officio. Members come from the ranks of the ministry and other professions representing various supporting constituencies of the University. Half the members shall be alumni of Johnson University. The major responsibility of the Board of Trustees is to give general direction and oversight to the operation of the University. As the governing body of Johnson University, the trustees establish broad institutional policies, aid in securing financial resources to support the work of the University, select the chief administrative officer and, upon his recommendation, approve the other administrative officers and the faculty of the University. L. THOMAS SMITH JR., President 2018-present. L. Thomas Smith Jr. became the seventh president of Johnson University on July 1, 2018. A native of Carter County, Tennessee, he is a graduate of Johnson Bible College (B.A., 1978), Emmanuel School of Religion (M.A.R., 1986), and the University of Tennessee (PhD, 1990). He has served as Professor of History and Theology at Johnson University since 1989, Dean of the School of Arts and Sciences (2012-2014), and Vice President for Academic Affairs/Provost (2014-2017).

Under the direction of the President of the University, the senior administrative team is responsible for the implementation on all campuses of policies set by the Board of Trustees.
