• What is Coding Scheme Manifest?

• A “Coding Scheme Manifest” (or simply “manifest”) allows the user to set metadata values for a coding scheme while loading or converting the following sources to LexGrid format:

• LexGrid XML

• NCI MetaThesaurus

• OWL

• OBO

• UMLS RRF File

• HL7 RIM Database

• How do we create a Coding Scheme Manifest file?

• A coding scheme manifest file is a valid XML file, conforming to the schema defined by:

http://LexGrid.org/schema/LexBIG/2007/01/CodingSchemeManifestList.xsd.

• This XML file can define values for one or more coding schemes you are dealing with. Some coding scheme meta-information may not easily map to information in the source file. In this case a manifest file is of great help to bridge the gap and control the information flow while mapping to the LexGrid model.

• Structure of the schema for the manifest file components refer to the original LexGrid model schema namespaces and types.

• Coding Scheme Manifest entry field: id

• Type: lgCommon:registeredName

• Required: Yes

• Override flag set: Not applicable

• Description: The registered name is the key used to find a coding scheme (for example a unique URL or namespace by which other people access same coding scheme).

• This is also set as the coding scheme’s registered name field in the LexGrid model.

• String value will be used to identify the manifest entry in the manifest file for the coding scheme too.

• For example the registered name for coding scheme “Amino-acid” is http://www.co-ode.org/ontologies/amino-acid/2006/05/18/amino-acid.owl#

NCI Metathesaurus Loader Preferences

• XMLMetaDataFilePath• The Metathesaurus distribution contains a compilation of several individual sources (e.g.

ICD9, MeSH). Each source represents, in essence, a unique code system. However, the LexBIG Meta loader is designed to load all Metathesaurus codes to a single LexGrid coding scheme for convenient load and query. Since there is only one coding scheme, metadata for individual sources must be stored separately. The loader solves this issue by storing the information to auxiliary metadata associated with the primary coding scheme. The auxiliary metadata complies with the LexGrid CodingSchemes model definition, with each Metathesaurus source represented by an individual CodingScheme and using standard LexGrid properties to describe the additional meta-information provided by NIH. As a convenience to the administrator, the auxiliary metadata generated by the loader can optionally be written to a specified file in the local file system.

• This preference is used to specify the location of the reference file. If this preference is absent, auxiliary metadata is still generated and assigned to the primary coding scheme but a temp file is used. If specified and the file already exists, it is overwritten. If specified and the file does not exist, it is created by the loader.

• XMLMetadataFilePath• The HL7 RIM database contains a compilation of several individual sources (e.g. ActClass,

ActRole). Each source represents, in essence, a unique code system. However, the LexBIG HL7 loader is designed to load all RIM codes to a single LexGrid coding scheme for convenient load and query. Since there is only one coding scheme, metadata for individual RIM sources must be stored separately.
