Figure S1. Var subtype Q-PCR primers and validation. Each primer is named by its PfEMP1 target. Primer targets are validated by FLX sequencing of 3D7, HB3 or FCR3 gDNA amplicons. The number of acquired sequence reads for each PCR is given, followed by the fraction of reads from the intended domain type ( i.e. the var typing specificity of the
primer pair) and the number of said domain types amplified by the PCR compared to number of said domain types in the tested genome (i.e. the var typing coverage of the primer pair). For all included primers actually observed amplicons (both signal and noise amplicons) were predicted bioinformatically. The domains predicted to be amplified from all known
annotated PfEMP1 (N=399, (13)) is given as fraction of domains of intended type vs. all domains amplified (i.e. “global specificity”) and amplified domains of said domain type vs. number of said domain type in the 399 PfEMP1 sequences (i.e. “global coverage”).
