All the raw data files analyzed in this report have been originally generated by Steven Gygi’s

Raw data were processed with the MaxQuant proteomics software package (version 1.2.2.5)2,

integrated with the search engine Andromeda3. This suite of programs can be downloaded as

freeware at http://maxquant.org. The database search was performed against the mouse

International Protein Index (IPI) database (version 3.68) with the initial maximum allowed mass

deviation set to 7 ppm for peptide masses and 0.5 Da for CID fragment ions. Enzyme specificity

was set to trypsin, allowing for cleavage N-terminal to proline residues and up to four missed

Manual evaluation and assignment of MS/MS spectra

The MS/MS spectra were manually validated and filtered by the following stringent criteria: (i)

only peptides containing an internal modified arginine and fragment ions from ADP-ribose were

accepted; (ii) after MaxQuant recalibration maximum mass deviation smaller than 3 ppm; (iii)

extensive coverage of peptide backbone fragment ions; (iv) preferential cleavage N-terminal to

proline and C-terminal to aspartate and glutamate.

In addition to the diagnostic ions that are automatically annotated by MaxQuant as described

above, we manually assigned other fragment ions generated from the fragmentation of ADP-

ribose. In accordance to previous reports4,5 the following losses from the precursor ion and, less

commonly, from b and/or y ions, appear to be the most pronounced: adenine; adenine –H2O;

adenine –2H2O; adenosine –H2O; adenosine –2H2O; AMP; AMP –H2O; AMP –2H2O. These

characteristic ions pinpoint ADP-ribosylation with very high confidence. Their relative

intensities vary profoundly depending on the nature of the substrate peptide. For some spectra

this fragmentation behavior allows the presence of multiple high quality fragment ions derived

from the peptide backbone and does not reduce the confidence of peptide assignment while

for others a more pronounced fragmentation of the ADP-ribose branch makes the sequence

assignment more challenging6. The N-glycosidic bond between arginine and ADP-ribose is

remarkably stable during CID as only very few fragments derived from the loss of the whole

ADP-ribose have been observed here. On the contrary, as described previously7, the ester bond

joining the ADP-ribose to the side chain of glutamate appears to be much more labile: the most

intense fragment ion of the only ADP-ribosyl glutamate containing peptide that was identified

here is the loss of ADP-ribose from the precursor ion. This perhaps explains at least in part the

apparent underrepresentation of glutamate ADP-ribosylation in these experimental

conditions1.
